ビルドしなくても、debianのパッケージにあるlibftdi0で動いたりしませんか？

ライブラリの検索対象のディレクトリにあるライブラリをリンクします。
/usr/arm-linux-gnu/lib/などです。

ftd2xxのライブラリはどこに置きましたか？

arm-linux-gnu-gccのオプションに、
-lftd2xx
を付けるとどうなりますか？
